Ben Thornby opened the scoring early on after some good pressing enforcing and capitalising upon a mistake by The White's defence.
Dover quickly equalised in this Academies Premier League fixture with a well-worked goal and excellent finish shortly before the half-time break.
After a fiercely contested second half with both teams having opportunities, Dre Bernard got in behind the Dover backline and gave Margate the lead with a cool and composed finish, after a brilliant ball from midfield.
The game finished 2-1 to give The Gate a well-deserved and valuable three points.
